Default issues with 2004 5.4L engine:

Hey all, new to the site and was hoping someone could help me figure out my vacuum line issues, and well maybe shed some light on other issues while i've got everything apart.

Truck in question 2004 Ford F150 5.4L 3v Supercrew FX4 non heritage

So bascially I Bought the truck pretty cheap cash with a "going bad tranny".
While driving it would stall coming to stops, sometimes it would seem fine then it would seem like the cam phaser would retard the timing all the way for no reason and it was bearly running and die with loud ticking sounds(seemed to happen while backing up alot i noticed) but always after a while of driving and everything was hot. Lots of moisture always built up in the valve train it seemed under the oil cap and ect. (milkyish sludge)
Anywany the torque converter blew up on the highway. I ripped out the tranny and brought it to a shop for rebuild and new tq converter but while it was out I was inspecting all the lines behind the intake manifold and noticed some issues.

First: brake booster line was replaced (left the hard plastic line in place) but the new line is bent and folded in at the bottom which must be restricting or blocking airflow.

Second: the Right side vacuum port (back of intake manifold when looking from where the tranny used to be btw) was blocked with some sort of dried up brown sludge. The sludge was all inside the line too. (will include pic for clearification) Also the line that slid onto this vac port had a line that was capped off. Was curious if its like that stock. OR where is it suppost to go to.

Third: under the pcm connectors I found a line which runs to the rf 4x4 hub but has a line that is capped off. Maybe this line runs from there to the back of the intake manifold and its just been capped off?

Anyone have a diagram or just may know by ***** luck? lol
Also whatever the part is that seems to move like a throttle body was all tied up with harness's and lines probably since tech's cant see what the hell their doing back there, ill try to re-reoute everything so they arent interferrering with that part. What is it and what does it do?

Anyway thanks alot everyone, and uploaded some pics!
